PhD student - Computational Proteomics and Software
Located in the heart of Berlin, Charité – Universitätsmedizin Berlin is one of Europe's largest and most research-intensive medical universities. The present position is shared between the group of Markus Ralser (Director of Institute of Biochemistry) and the recently established laboratory of Vadim Demichev (funded as part of the National Research Node for Biomedical Mass spectrometry (MSCORESYS), BMBF). We are leaders in large-scale proteomics and now routinely use ultra-fast proteomic workflows, which we established in close collaboration with mass spectrometry manufacturers, such as Bruker and Sciex, as well as drug discovery companies. The present position offers a unique opportunity to join/take over the development of our world-leading proteomic data processing software DIA-NN, and to design cutting edge computational algorithms for the analysis of proteomic data.
Your area of responsibility:
We are looking for a highly enthusiastic PhD/Doktorand*in student to work on cutting edge algorithms for:
raw proteomic data processing - on the basis of DIA-NN, to (i) support new technologies, such as Scanning SWATH and dia-PASEF, as well as developments that are not yet public (in collaboration with Bruker and Sciex), (ii) support novel DIA-MS workflows, (iii) enable new methods for phosphoproteomics and ubiquitinomics;
methods for statistical analysis and biological interpretation of large-scale proteomic data.
MSc degree or equivalent
Significant experience in C/C++ development
Good communication skills for collaborative work
Any of the following will be a plus:
Demonstrable experience implementing complex software in C/C++ (can be hobby projects)
Experience in deep learning models using Pytorch/Tensorflow
Experience in graphic user interface design
Working language is English. Applicants with multidisciplinary background or unusual career paths are also encouraged to apply.
